I have a drive in my Mac Pro other than my main drive which is partitioned with a different OS in one partition and Bootcamp in the other.

How do I get a backup of the Bootcamp partition ?

I use SuperDuper for backing up, but it does not see the Bootcamp partition.
 
I've used Clonezilla Live previously for all kinds of OSes, including Windows and BootCamp.
You boot from the Clonezilla Live cd/usb and then designate a drive for the backup images/clones. You can choose disc images or partition images or even partition to partition backups.
 
+1 for WinClone.

Also useful if you need to change the size of the BootCamp partition. It will resize the installed OS partition to fit the BootCamp partition.
