Backing up jailbrake

Whats the best thing to do now?
Is it possible to sync your new JB apps with itunes?
I have a mac mini (lion), was on it earlier and had itunes open, it was detecting my 4S via wifi. It was showing the cydia app etc on the preview screen but i didnt want to back anything up without asking first.

If i do backup, will that overwrite the backup i did before i ran the JB?

It's possible to do everything your iphone could do before you jailbroke.
Itunes isn't going to back up any jailbreak programs.
I find backups tend to pile up on the hard drive.
