As well as Time Machine, I use a remote backup service, what folder(s) should I back up so that I could recover my POP3 email if need be?
 
All your mail should be located in the "~/Library/Mail" folder (where ~/ is the path to your home folder). I would also grab the file "~/Library/Preferences/com.apple.mail.plist" as that contains all your various preferences.

Yes. that's all you need.

FYI, if you had that backed up, you could create a user on any mac, anywhere, and put those files where they belong, launch mail, and have all your stuff.

I dont' know why you'd NEED to do that with the way gMail and other email services support IMAP, but the option exists.
