Is there anyway to backup app data, but restore as a new iPad?
Reason I ask is when 4.2 comes out I would like to do a clean install rather than upgrade since it's such a big OS jump, but (as sad as this is) I really would like to save my plants vs zombies saved games (sad I know). Anyway to do this? Or is upgrade/restore from backup my only option?

I did some google work but couldn't find an exact way/answer, thanks!

Only way to do this is through jailbreaks.

Basically if you Set up as a new iPad, it does just that. However PvZ isn't that long of a game and you could fairly easily catch up. I always do a clean install on a big update just for peace of mind
