Badges in Dock and Sidebars Misaligned

I've attached a few screenshots of the problem. It seems all the badge graphics in all programs have been moved up a few pixels, while the text maintains its position.

It seemed to happen after Logic Pro 8 crashed, but hasn't fixed itself with a restart of the machine. I'm also running an external monitor on my MacBook, if that's relevant.
