That's because the iPhone updates don't replace any of those files that stay the same when doing a routine update. In order to get rid of these left behind "tweaks" you have to do a DFU restore.
Suppose one over-wrote the defaults for which of the (non-shown) applications show on the springboard via jailbreak and then updated, think those apps would stay shown on legit SW?

Thanks. I did know that. I chose to just do a restore when I removed the jailbreak. I wish some of the other tweaks had stayed too but those appear to be the only two. 🙂
