Oh lol , this was so simple yet I tried everything else. Thanks mate! You as always are a wonderful and patient person.
You're welcome. Frankly, I don't think it was obvious. I also tried dragging the compiled ffmpeg binary onto the iFFmpeg application in the finder with no success. Then the lightbulb went on. :)

I finished my demos before I could even make this work :(( but fortunately I have resolved issue with mp4tools , so will try to use that.

mp4tools will be more straightforward to use. What was the source of the problem, if you don't mind me asking?

Problem was my videos were stored on Time capsule and anytime I tried to open those files from there , mp4tools would give error saying it could not identify video in the file. But then I copied a file to desktop and it worked.

I do have a little issue though. some movies don`t play in itunes , frame stays paused although plays alright in ATV3.

I avoid converting my MKVs to other file formats by playing them through the Plex app on my iPhone or iPad and then airplaying them to appleTV. It has worked flawlessly for me and is a no headache solution. Highly recommend.

How does that work? Do you store those MKVs on phone or comp? And plex app is $4.99 on iphone , anyway one can try it before paying for it to see if it works for me?

For the plex/AirPlay method all files are hosted on my iMac or external drives connected to the iMac. I don't think there is a free way to test drive the plex app but it really does work. I recommend visiting the plex site for more info.
