I see Quicksilver and Spotlight as perfect complements for each other, rather than one replacing the other. Spotlight is great for finding documents, but isn't so good for finding and launching apps quickly, which Quicksilver does very well.

I use Spotlight all the time for opening up apps that I don't already have in my dock. Just type in the name of the app, click on its icon, and voilá! :p
 
I used to use Quicksilver, but now I use Butler which is similar, and I think it is better. Check it out yourself at versiontracker.com.
 
Pastor is a real workhorse for me. I can't believe what a huge collection of passwords, usernames, serial numbers, etc., that I've amassed over the years. Luckily, Pastor keeps them neat and tidy, all in one spot.
 
Not sure if it has been posted but Mail Stamps is really cool. Makes Mail look a bit nicer using panther's icons (never used panther so I am not sure, that is what I am assuming).

JbidWatcher bidding tool for ebay

MenuCalendarClock so nice to have a pull down calendar on the menu bar

Firefox (More specifically, Firefox with Adblock, SessionSaver, Flashblock, and ShowIP)
Sizzling Keys (F1 -> Back F2 -> Play/Pause F3 -> Forward)
MacTheRipper
VLC (Raw Awesomeness)
Kismac (My Passive Wireless Scanner/Cracker of choice!)
AdiumX (The only other protocol I wish it supported is IRC...)
Clutter (I only wish I could use the default artwork it creates when it can't find anything...)
coconutBattery (I'm not sure why I like to know that my battery can now only hold 1017 mAh, which will no doubt go down to 800 next time I run it down)
DesktopManager (It could be smoother, but I couldn't do it better... Virtual Desktops are a dream come true (now make them native in 10.5 Apple!))

Well...you get itunes for free.
Therefore...freeware.

i think the free refers to free as in beer, not free as in intellectual property.
