I want to start ripping my blu-ray collection and am looking for the best software. I want to be able to compress them and package into mkv files. Any suggestions? Also, what is the best compression format with the least amount of loss of quality? Thanks.

Make MKV. If you need them smaller, rip with AC3 or DTS 5.1 surround. That leaves the video quality in place. If you need them smaller yet, pass through Handbrake (h.264 compression) as either m4v (AC3 only) or mkv (AC3 or DTS).
