Go with MakeMKV.
Yep, MakeMKV will create an MKV version on your hard drive - then use HandBrake on the MKV version to create an iPad/iTunes compatible file.
Note that it will also create a complete backup of the disc as another option. I do a complete backup and then convert with Handbrake (vs double converting).
