With a JB-ed iPhone 4, what is the best way to save off application data? Not applications, but just their data. This way, I can do a restore as new and reload all my apps, but can restore the saved game files just for the 1-2 games I play constantly.

As of now, it seems like an all or nothing proposition -- restore a backup and get every single piece of saved data, or restore as a new device and start from scratch.

One program is called AppBackup (not to be confused with PkgBackup). This seems like the ideal solution, but has not been tested with iOS 4 and iOS 4.1. Would this do the trick, even though it wasn't written with the current OS in mind? Are there other solutions available?
 
You can use something like iPhone Backup Extractor to extract from your iTunes-generated backup file. You can add the extracted folders back into your apps even if you decide to remain jailed after restoring (but you can only do it with iPhone Explorer that I have seen). If you decide to re-jailbreak, you can use your normal methods of injecting your saves.
