I bought a pair of Bose headphones at the Apple Store and they are crackling, the sound is pretty bad. I'd like to return them, not exchange them.

The thing is, they came in one of those horrible vacuum packagings that you need to absolutely demolish to get open. I have the box, but the plastic is ruined. How can I return them when I only have the headphones and outer box?

If they are faulty, you won't get an argument from Apple, just take them back with your receipt and any packaging you have left. Since they are U/S, they wouldn't be going back in packaging anyway...I HATE that kind of plastic packing...Takes brute force to open it, and more and more stuff seems to come that way.
