Is there any way such that, when I am in iTunes, the volume keys on the Apple keyboard will control iTunes volume instead of the the entire system volume?
 
If you open System Prefs > Sound > Sound Effects you will see two slide scales.

The Alert volume is not affected by the volume keys so the system alert sounds are not affected. The Output volume (for iTunes, Movies etc) does change.

Use the Volume keys or the Menubar volume slide option to check while the system prefs window is open..

The Volume slider in the iTunes window seems to be a manual setting only.
