My Mac is working fine, but...I'm missing some OSX basics. Accidentally , or even in some cases, stupidly on purpose, things were deleted at some point and I think some of what I may have deleted is affecting the performance of at least one vendors software.

Can I just re-install Snow Leopard with my OEM disc and just have it put back and replace applications and/or files that I've messed up, while leaving everything else that is working alone?

Yes. Reinstalling OS X will not affect your user files.
