I have Pike's 64-bit EFI (v14) installed so I can boot with El Capitan 10.11.6. I'm running two dual-core 3.0 GHz Xeons, 32 GB RAM, ATI Radeon HD 4870 512 MB GPU. My About This Mac screen doesn't show a model number, it just says "Mac Pro" and lists the rest of the specs.

Is there any harm (or benefit) to upgrading using the Mac Pro 2006-2007 Firmware Tool? Will that mess up my EFI?

if you want to see more information about your Macintosh in the about this mac screen click on "System Report"

you can install the 2,1 firmware from el cap but you have to disable SIP first, it may be easier for you to boot into a 10.6-10.7.5 volume and do it there.

with your current setup, the firmware does not bring any new benefits, however if you plan to upgrade to Quad Core Xeons at some point then I would recommend applying the update so your machine is ready to take the new CPUs out of the box, its perfectly safe to run on a stock 1,1 it just wont bring any benefits.
