    Question is in the title.

I started backing up without realising Illustrator and Safari were open. Can that affect Time Machine?

    Many thanks.

An app may be able to "lock" a file to prevent other processes from reading it (this can happen in Windows but I'm not sure about OS X) but even then I wouldn't worry about it; any missed files will be backed up an hour later once TM does its next update.

The default setting for TM is to backup every hour automatically. It's designed to only backup what has changed since the last backup. I wouldn't worry.
