I was able to connect my iPhone 6 Plus via bluetooth, and the ATV4 was able to pull the wi-fi info and connect to my home network. Then I entered my iCloud and iTunes App Store info and connect the ATV4 that way. But immediately afterwards, the ATV4 dropped off of the bluetooth devices list on the iPhone 6 Plus, only to reappear, fail to connect, drop off, reappear, fail to connect, drop off, etc. Now it doesn't appear at all. I tried to connect two iPad minis (2nd Gen) and they also fail to connect (the ATV4 never appears).

I have made sure the ATV4 is updated, and even went as far as to shut off all other bluetooth devices. Nothing seems to work. Anyone have any idea what might be wrong?

What are you trying to do? The Bluetooth connection only works during setup. After that the only input device you can use is the Siri remote, or a Bluetooth controller if you have one.

I am not even sure the bluetooth connection is made between iPhone and aTV at all! BT is only used to sense that iPhone is in close proximity. Actual data transfer occurs via Wi-Fi. It's about the same, as with Handoff.
And sure - aTV 4 currently only supports the Siri remote and wireless headsets over BT.

The current remote app isn't compatible with the Apple TV 4.
True. And still, bluetooth has never played any role in the Remote app's working. It has always been the local network plus Bonjour magic to automatically discover services on network.
