Im running Sierra
Version 10.12.6 on an iMac

I cleaned up my Timeline backups throwing away old backups.

I have been trying to empty the trash but keep getting messages like "Some items in the Trash cannot be deleted because of System Integrity Protection."

Stop or Continue.

or

"The operation can’t be completed because the item “The Clear Solution Photography's Mac” is in use."

Skip - Stop - Continue

Once I have finished... the files are still there.

How do I empty the trash of these files?

First try restarting your computer and emptying trash again. If not, jump into terminal and type "sudo rm -rf ~/.Trash/*" without the quotes, enter your password and hit enter.
