Why is it that when I select my external drive as a Destination the 'Prune the SafetyNet' option disappears?

I guess we need to ask.... How full is your destination drive? I routinely use CCC daily with two different external drives and have never seen my SafetyNet options disappear. If the destination drive begins to run out of space then the SafetyNet will be turned off. I believe CCC can also automatically prune in that situation.

Technically empty at the moment (I'm using an empty APFS volume, but I saw the same results when using an APFS partition with some data in it). I'm trying to set the pruning options, and you can see from the second screenshot they just disappear.

I don't remember if it matters, but both of my external drives that I use for CCC cloning and backup are formatted to HFS+ even though my iMac equipped with a SSD is formatted to APFS.
 
In my copy of CCC there is an option under he Help menu called "Ask a Question About CCC". Maybe you should use that to talk to the creators of the program.

I just thought considering how often people evangelise CCC here on the forums somebody might know something. I guess CCC isn’t as perfect as some people make out, I’ll keep it in mind when reading their gospel posts in future.

No, I wouldn't say that, it is pretty perfect for all of us that are using it, you just seem to have problems with it right now. It's a very polished piece of software!

The way the SafetyNet feature works is different with APFS volumes which now support backup snapshots.

If that doesn't answer your questions then I'm sure Bombich support will. Another one of the reasons CCC is so beloved is because of their excellent customer support.

I’m posting back for the benefit of anybody else that comes across this thread with the same question.

The reason the SafetyNet options disappear is because it’s an APFS drive. You can then select the APFS options (that are similar to SafetyNet) if you select the drive in the left hand pane.

Another thing I learned is that if you backup to an APFS drive across a network then you do get SafetyNet options because CCC can’t leverage APFS snapshots across a network, the drive has to be directly connected.
 
Thanks for the additional info regarding SafetyNet. I will continue to keep both my CCC external backup drives formatted to HFS+ as having the SafetyNet on is important to me.
