Recently noticed it gets hot during charging so I try to remember to remove the case whenever I charge, noticeable difference once removed. Anyone else have something like this? Probably doesn't help I have the Pitaka armor.

Same here.

I imagine that aside from a slight hit to battery life, in the long term there shouldn’t be any side effects. The firmware will prevent the battery from overheating.

Apple says to remove a case during charging if the iPhone gets too hot. The faster the iPhone charges, the hotter it gets during a charge, so try using the little 5 watt charger if you're not already.
On really hot days I place my iPhone on a frozen blue ice block wrapped in a cloth to keep it cool during charging.
Get a case that's easy to snap on & off. Don't use a case like the Spec candyshells or Otterbox. Those things can be extremely difficult to remove

The temperature frequently is over 108°F during the summer where I live and sometimes hits 115 to 119° It's impossible to use an iPhone here without active (ice) cooling.
