Charge battery or run off battery?

If my macbook pro is on my desk, is it ok to have it plugged in all the time? Will this shorten the battery life when it is unplugged?

I noticed after having it plugged in for some time that my battery life was shortened while unplugged (only about 2 hours compared to 4).

Should I always be running on battery until dead?

I know all about calibrating the battery and such, but I don't understand why the battery life was so shortened.
