In any open file dialog, when I click on the folder name to get a list of directories, the check mark that is usually present has been replaced by a question mark (see attached images). What does this mean and how do I fix it?

Sounds like it could be a font cache issue. Try starting in Safe Mode and then back to normal and see if that fixes it.

Oddly, when I started in safe mode the issue was fixed but when I restarted the computer (normal boot up) the issue persisted...

If an issue is resolved in Safe Mode, it suggests that it's something installed on the computer that starts with the OS causing the problem. Check your login items and ~/Library/LaunchAgents and LaunchAgents, StartupItems, and LaunchDaemons in /Library.

You can also run EtreCheck and give the output here.

    How does this look?

(Unrelated: EtreCheck has PDF Expert in Red, which also somehow made my 2016 MacBook Pro CPU go up to 100 degrees C !!! - not sure this is normal/good...)

I don't see anything specific that could cause this. There are quite a few third-party things installed, you can try removing them and restarting and gradually replace them until you find the one causing the issue. As well, I see you're on the beta, which could be causing the issue in and of itself.

Thanks for your help - I decided to try resetting the Font Book to factory settings and that fixed it. Weirdly enough, each font in the deleted folder it made says that it is corrupt when I try to re-install it. so maybe that had something to do with it...

Most likely. They may have been disabled in Safe Mode. Glad to hear it's back to normal!
