First let me apologize for being such a noob.

I have a program that I need to use OS 9 "Classic" for. I have read that Jaguar had Classic bundled with it, is this the same with Panther? I just want to run the latest version of OS 9 or Classic (they are the same thing, right?).

Yes.

Classic comes on the Panther retail CD set...

I use it to run Quark 5 when I need to save back to Quark 4 docs... (long ugly Quark story)

However... it is sneakily tucked away as an option when you do the install. Carefully double-check all installable options when you do the install -- I think it's on the 2nd disk of 3 but you will be prompted if you check the right option.

I only have the Panther CD that came with my iMac G5.
Classic can be found on your System Restore CD.
 
Assuming it works the same way as my G4, there should be an app on the CD called 'Install Applications and OS 9' or something like that. Run that and it should let you install Classic.
