Clean Install + Migration Assistant, vs Cloning

I'm installing a new SSD into my mid 2007 iMac. If I do a clean OS install, will Migration Assitant copy over my intentionally modified/custom system files?

I use Mavericks, and I've intentionally modified certain system extensions, as well as made changes to OSX's built-in PHP, Ruby, and their directories.

If I do a clean install, followed by "Migration Assistant," will these custom modifications be copied into my clean install?

Unless you want to "start all over again" with the customization, CCC would be a better idea...
