Hi I am fairly new with Mac but I managed to create a Yosemite bootable sub. I would like to Clean install Yosemite and maintain Windows partition. I have a few things on the windows side I do not want to touch. However I want to clean install Yosemite on the Mac side. Is that possible?

Couldn't you clone your current Mac install to an external drive? Boot from the external when starting up, and run the install formatting the current Mac partition on the internal drive. Like everything, it sounds great in theory. 🙂
 
A little too late if you've already wiped out your BC but I recommend (and use) Winclone. Use it to image the BC partition and then restore it after your Yosemite clean install.
