Sometimes, when two messages are from the same person (in Mail), the program gathers them together and puts them in one box.

How do I do that manually for messages I want to put together?

Err...no they don't. Maybe you're talking about quoting a message to make it appear in blue and with the "quote" sidebar? What version of Mail are you referring to?
 
Do you mean threaded together?

Threading is usually accomplished by matching some of the header info, and it would be a pain to do manually.

I'd suggest you look into using a smart mailbox, and then using search criteria that would put all the messages you want into one mailbox. You could use sender's name and a colored flag, for instance.

Thanks for the suggestion, but I was looking for a way where its done automatically or I just drag one to the other and its threaded together.
