My USB backup HDD is running our of space and there's nothing i could delete and i don't yet have new bigger HDD.

I have succesfully compressed some of my own text files with afsctool in internal HDD.

Is it okay if i use afsctool to compress big text files in Backups.backupdb/home/date-here/Macintosh HD/Users/Nelly/Documents/?
 
I wouldn't recommend manually modifying your Time Machine backups because doing so will almost certainly lead to disaster. Instead, simply delete the backups of the uncompressed files.
