Converting MKV, audio out of sync on ATV, fine on Mac

I've converted some files with an App i bought on the app store MKV2M4V

It's fast as it just does the Audio. I use the ATV preset.

Some files are fine on my Mac but some are out of sync.

Would anyone know why?

How does converting only the audio file only allow mkv to play in itunes?

It probably will pass H.264 video through and convert audio to AAC and possibly to AC3 as well. Most BDrips come with DTS or Dolby TrueHD so they must be downconverted to AC3.
Skipping video conversion is huge timesaver.

Use Subler. Is by far the best app to convert MKV.

Are you sure it has nothing to do with your internal network?

Are both the Mac and Apple TV connected via LAN?

Do you have and videos bought from iTunes that have the same issue when streamed locally?

Everything is running ok.
Some movies work fine converted with MKV2M4V, some don't on the Apple TV
All of them regardless play fine on my mac.

Mac is more capable than AppleTV. So it can play also High Profile 5.0 videos, that AppleTV can't. Have you checked what H.264 profiles do the movies have?
