MP 1,1-5,1 Copy system disk

I am running out of space on my system disk. What is the best way to copy to a new (internal) drive, and make it bootable etc. I have CCC but its not clear whether this is safe to do.

Carbon Copy Cloner 6 can do this for you, though there are limitations. I've done it several times without incident. See this support page from bombich.com:
