Alright I have an e-mail address at my own purchased domain that I have configured in my apple mail and as an account on my iphone.

I like the push feature of marking read e-mails as read from one device to all

I was told by an employee at the apple store that I would be able to integrate my e-mail into mobile me. I have been looking around ink settings and searching the internet and can't find out how to do it.

Best thing I can find is to have the mail forwarded. But that doesn't really help and I can't send e-mails from my custom e-mail.

Please let me know if there is any secret to getting this to work.

You pretty much have it right. Most people forward their email to their new userid@me.com address. You can do the same with the free Yahoo Push Email Account. If you currently have a POP Account you can have MobileMe Pull your email into MobileMe (you could do this if you could not forward your POP email to MobileMe).

As far as sending mail from your custom account. You can't if you use the MobileMe Web Page. However, if you use an Email Client (like Outlook) and if you send email from your iPhone then you can set a different FROM email address.
