Unless you're talking about the much older keyboard, the wired one with the USB ports at each end when yes, there's a difference.

I've tried using my trackpad buffed up against the keyboard like that and it just doesn't work for me at all, I have to move my arm out away from my body to shift from the keyboard to the trackpad. I find it far easier to pivot my arm out at the elbow to reach the trackpad and then for 'up' to be naturally straight up, the trackpad needs to be at an angle. It's just more natural.

Like this.

The wireless keyboard which is newer has the same tilt as the Magic Trackpad 2. I am referring to the wired keyboard with the USB ports at each end (the lower keyboard in your top pic). That version had the same tilt angle as the original Magic Trackpad which used 2xAA batteries. The issue arises when using the Magic Trackpad 2 with the old USB keyboard.

I am not aware that Apple released a newer version of the USB keyboard like the one at the top in the first pic. Also, it would seem like USB keyboards are no longer available for purchase?

You're right in that during use, I don't normally put them flush against each other. However, when tidying up the desk after use, the different tilt angles just doesn't look right and triggers the OCD in me.

Unfortunately Apple keyboards are pretty expensive affairs, so I won't be replacing a working keyboard on a whim.

Yes, yes it did. You're absolutely right.

The keyboard at the top in the first pic is the current model Magic Keyboard with Touch ID with the current model Magic Trackpad next to it. It's distinguishable because of the curved corner on the F19 key. You're right, it's not USB and I don't think they do a USB keyboard any more.

I had to chuckle a little at that not because of it triggering your OCD but cast your mind back and remember how the USB keyboard and the original Magic Keyboard looked when put next to each other.

The angle matched but they were a completely different size. Your OCD must have been working overtime :D

(yes, I know the Magic Trackpad matched the original Magic Keyboard but I never had one of those because it didn't have a numeric keypad).

I've got a few keyboards and trackpads. Not just because I've replaced them on a whim but through natural purchase of products that came with them. I think I've still got three of the original trackpads sitting in a box here. The wired USB keyboard I've used for the pictures was bought back in 2008 when I got my first Mac!

Not to belabor the point but if you lined up the bottoms the top of the keyboard is the same height as the touchpad active surface. So there is still continuity in the design though the battery compartment sticks out beyond that.
