When removing Jailbroken applications or applications from the App store, are any files left behind (like when you delete certain programs from a computer, files or registry keys etc are left behind), and if so is there a tweak that will go in and clean that stuff out on an iPhone (4s, ios 5)?
 
Sadly, there are.

Other than using iFile, SSH or something like iFunBox and doing it manually (which requires great care) I know of no other way to do this.
 
Restore as new with a fresh jailbreak.
It's what I did recently after I added a bunch of nonsense tweaks that kind of slowed things down a bit.

Back up and running within half and hour and all is quick and smooth again.

I am noticing a slight decrease in bat life, but I don't really install a bunch of stuff. I was just curious. May do that if I do start to notice any issues.
