I have developed a iphone app for my company and testing completed in simulator.
Next I need to test in device and install in the employees device.
How to make the deployment package of the app?Is it a .app file.
What should be the contents of this package?

What iOS Developer Program have you signed up for? Individual, Company, or Enterprise? Also, do you want ad-hoc distribution or are you planning on connecting the employee's device to your Mac for installation?

package

App is for my company's employees to log their working hrs and task. So I assume I have to go for company program..BTW I am not getting the diffrence between Company and Enterprise. Both are same rt?

I don't want to load my app in appstore. I will keep my app in one location..may be webserver.Employee should be able to download and instal the app. So what I have to do..?

Company and Enterprise are different. Company is $99/year and intended for distributing apps to the App Store. Enterprise is $299/year but meant for internal deployment, but you must have a DUNS number to qualify.

Make sure you have read through all the iOS Developer Program - Program Enrollment FAQs.

You have a few options:
1) If you plan on deploying to less than 100 employees and wish to avoid the minor hassle of signing up under the Company program, you could sign up under the Individual program and distribute your app to your employees using ad-hoc distribution.
2) As above but signed up under the Company program, still using ad-hoc to distribute your app to your up to 100 employees.
3) If your company has more than 100 employees (to deploy the app to) and has a DUNS number, sign up under the Enterprise program and not worry about App Store since the Enterprise program is only intended for internal deployment.
