I had 10-12 favorite locations (some were 3 levels "deep") in Finder Sidebar Favorites and overnight they all just went away. Not exactly the same situation as yours, but I'm betting the 2 are related. Frustrating! This used to happen much more frequently, but I've not seen it in several months ... thought perhaps it was fixed!
I'm still on Sonoma and lately this has been happening to me all the time! It seems to come in spurts. There must be a bug that gets fixed and then gets reintroduced in a software update. For the past week or two, my Desktop shortcut keeps vanishing.
Unlike some other people here, I only have this issue with my Desktop shortcut. Nothing else seems to disappear like this although I may occasionally get the "Developer" shortcut inserted without doing it myself.

Same issue, but with an external drive I keep attached to my iMac 100% of the time. It always disappears from the sidebar no matter how many times I add it. I just tried @chabig's suggestion above and hopefully it sticks this time.

Getting it back isn't too hard. The issue is that it keeps vanishing at inconvenient times right when I need to use it and I have to stop whatever I'm doing and get it back before I can continue. I use it a lot when uploading files through a Web form. It's a really inopportune time to lose your shortcuts.
