One thing to note, there's no education discount on Refurbs, only if you're buying knew.

Since you already got everything replaced, which is weird if you had a dead pixel, why they replaced the logic board too? If I were you, I would just wait for Skylake. It won't be a Mac Pro inside a notebook but It will be worth the upgrade.

I told him I some times hear fan and charging had issue time to time. This is why I love warranty and I wont have any more. Now warranty is up in July (beginning).

The most difficult thing is that this is a good upgrade and we just don't know what the next update will bring aside from Skylake.
I got this one as I wanted to get a MBP that still had the keyboard that wasn't like the MacBook's, and I was worried with Skylake that Apple would ditch the dGPUs, (I doubt they will, but you never know with Apple, lol.) I personally think since your MacBook's warranty is running out, you maybe should upgrade to the 2015 (but try to use a student discount or something.) if not then find a good deal on the Mid-2014 at Apple's refurbished store. That'll save you a couple hundred dollars.
It's a hard choice right now... curses to Apple and Intel! ;)

Well when I was in the store yesterday picking up my machine, I played a bit with the new one, and I think you guys are right it does not feel any faster than my existing one (general, basic, very basic 5 min use), maybe doing more operations and/or spending more time on it... But the issue is with warranty and resale value.. Looking over replacements, they did not swap the battery so thats leaves me a little worried. Lets see what kind of back to school promo we have and if it makes sense at all.
