This is probably a dumb question, so I thank you for your patience. I'm looking at the 3.06 Ghz iMac. SInce the FSB has been bumped up to 1066MHz, does that mean I need faster RAM to go with it?

Yes, the RAM in the new iMacs like your 3.06 is 800 Mhz versus 667 Mhz in the previous models.
 
It comes with 800 RAM. I was asking if you could use a faster ram, like 1066MHz to match the bus speed. Does it matter, or could 2 slots of 800MHz keep up with a 1600 Mhz bus?
Would someone explain this?

No 1066 RAM (if you could find any in SODIMMs) will not run faster

FSB speed != Memory bus speed.
The iMac is hardwired for 800 MHz memory bus.
