I understand how calibrating your watch helps with outdoor runs, but will it also help with future indoor runs? The stats on my treadmill were quite a bit different from the stats on the Workout app:

    30 min run
    Treadmill: 2.48 miles
    Apple watch: 2.99 miles

Yes. Do a few outdoor runs of 20 mins or more with your phone on you and it will calibrate the accelerometer, which will make treadmill running accurate.
