My mom just switched her iPhone 6+ for another one under warranty because of some problem with the phone connection where people would say "I can't hear you."

Also the home button on the new one makes sounds when clicked and doesn't feel like it's being as smoothly pressed as the older one.
 
6s Plus or 6+. You say two different ones in Title and Post.

Is the phone issue fixed on new one and only the clicking noise now?

Mine (6s Plus) has no issues. But, think I remember something on the clicking. At this point the ones she is getting may be refurbs???

When I owned the iPhone 6s Plus, it had a very audible click. Smooth would be subjective, because there's no way determining that without actually experiencing the home button your mother is using. If you were concerned about the home button, I would suggest a Genius appointment to have them look at it.
