Your Apple remote actually uses one of 256 possible "IDs". By default the Apple TV will listen for a remote using any ID. "Linking" tells it to only listen for remotes using that one particular ID.
In the event that two remotes have the same ID, you can change the ID of one by holding down the menu and select button.
