Following the advice from this forum, I used Setup Assistant to transfer all the files and setups from my old MBP to a new one. But I then noticed that my new MBP also has the same problems I faced when I was still using my old one. One of the problems is that it takes a significantly long time (sometimes up to 30 seconds) for an external HD or USB flash disk to mount. So I've been wondering if the problem exists because I somehow duplicate the troublesome setup or file from my old MBP.

Please advice.

Yes, it is possible you've transferred the problem. It might be worth backing up your new MBP to an external drive and then reinstall OS X (using Archive & Install if you haven't got an external to back up data to), so you can start afresh, and then selectively transfer your data back.
