I recently restored my entire downloads folder from the Time Machine back up drive. I DID NOT USE TIME MACHINE FOR THIS...just dragging and dropping.

A LOT of the files/folders in there have a permissions or lock problem or something.
When I try to delete them, I get the "Finder.app wants to make changes. Type your password to allow this." message.

    HOW DO I FIX THIS?

The permissions for the individual files look right. Locked isn't checked.

Downloads folder looks like this, but I don't know if this is right.

I used Onyx to "fix permissions" on the drive, but that didn't change anything.

    Can anyone help?

Try resetting the permissions of your home folder and its contents:

    1. Start your Mac in recovery mode.
    2. Choose UtilitiesTerminal from the menubar.
    3. Enter the following:

      resetpassword
    4. Select the volume Macintosh HD.
    5. Choose your user account.
    6. Press Reset.
