I have a dumb question. I have the newest ATV 4K with the new remote. I have it set up with a 5.0 home theater via a Denon AVR. I accidentally hit the volume button the other night and a pop up asked if I wanted to set up volume control. I assume this is to control the volume through my AVR. I use my AVR remote to control the volume of my system. So if I say yes to allowing the Siri remote to control the volume, will this work with my AVR? And will it do anything else, good or bad? Thanks for any thoughts.

The AVR volume control on ATV can work one of 2 ways - wirelessly via HDMI-CEC or IR learning direct to the AVR. I have a Marantz 8805 pre-pro and Sony TV. I turned on HDMI-CEC in the Marantz and BRAVIA-sync (Sony's version of HDMI-CEC) on the TV before hooking up the new ATV. The volume control and power on/off just worked with no prompt/setup required. My video/audio sources are all connected to the Marantz with the TV using a single HDMI input for everything coming from the Marantz.

You can try the setup you are being prompted for, but if it appears to have the Siri Remote learning IR commands, I would stop, shut down the ATV and make sure HDMI-CEC is enabled on your Denon and TV. Unplug the ATV to ensure a reboot, and then power everything up. Since your Denon likely shares the HDMI-CEC implementation with my Marantz (Denon and Marantz are owned by the same company and a lot of engineering is shared between them) I bet it will work if the ATV is connected thru the AVR.

If the ATV is connected to the TV and the TV is connected to the AVR by something other than HDMI, you will stuck with IR only.

First off, there are no "dumb" questions. Always feel free to ask.

Personally I have found that setting up my Sony Bravia TV to control everything (including the external sound system) has been the best option for me. YMMV of course.

Here is how I set up my home theater system:

Sound: Sony Bravia XBR-X800H TV connected via HDMI-CEC to Sony HT-G700 sound system.
Video: Sony Bravia XBR-X800H TV connected via normal HDMI ports to ATV 4K 2017, Fire TV Cube 2nd Gen., Panasonic Blu-Ray player.

With this setup, any of the device remotes (including remotes from TV, sound system, ATV, Fire TV, Blu-Ray player) can be used to control volume on the system, and all the remotes can be used to turn ON/OFF the entire home theater system. It took just a few minutes to set up everything, and I didn't have to program any of the remotes.

Note: in the past I had a older non HDMI-CEC capable TV and I had to use a sound system to control everything, which was a PITA, required having to use a programmable remote, and never worked all that well. Using HDMI-CEC is much better.
