Normally HandBrake works just fine.

What exact video DVD title do you have a problem with?

When selecting the biggest files on some DVD (such as Star Trek Zero/X) as source Handbrake does it scanning and then just stops after few seconds like it does not detect any streams and volume(?)

You do not really need to select single files as source, you select the video DVD and HandBrake should do the rest. Once the video DVD is scanned, you can select the title you want to rip and transcode.
Have you VLC Player installed?
 
Mac DVD Ripper Pro for full rips to .dvdmedia or .iso format. It's like $20.

Handbrake for creating any lossy/converted formats like .mp4. It's free.

Seconding this. I have the same set-up and it works great. And despite MDRP's claims to the contrary, it can also successfully rip discs that have different region codes.

The later versions of MDRP can also convert for iTunes, but I still haven't tested this out yet.
