So I installed Papers 1.0 (PDF organizer basically), and then decided I didn't want it so I used AppZapper to remove it. However, it didn't remove the "Open link in Papers" item from the contexual menus in both Safari and Mail (and probably other programs). Can anyone give me a starting point for where these items are located? It seems like I've edited these menus before, but I can remember how.

Try rebuilding LaunchServices. Here is how to do it from Terminal...be sure to enter the entire command on a single line. If you're not comfortable with Terminal, the maintenance app MainMenu has that feature in a GUI package.
 
Check these locations for the plugin:

/Library/Contextual Menu Items
~/Library/Contextual Menu Items

If it's there just delete it.
