I currently use documents by readdle as my main file apps. I use the free version of microsoft office for ipad on my ipad pro . Unfortunately it does not allow me to store files back into documents, I can only store it in ipad or on one drive.
Iwork allows me to open files directly from documents and store back into documents. Is there any app for the ipad pro 9.7 which allows this feature without using office 365?

If you select the "open..." Legend just bellow iPad, you will have access to iCloud Drive, and if you enable it, to documents. The only problem is you will not have access to folders which are synchronizing to other services (i.e. Dropbox) but you can definitively access and modify your documents files.

Would be great if microsoft allowed us to export files to a different app like pages does. I use a sandisk wifi connect drive and usually do my presentations on my ipad and then export them to sandisk - then I can plug it into any wifi drive and use it on windows system

You again can do it, although it is not too clear. When you are giving a name to the document you have again access to locations to put it such as onedrive or Dropbox. Again, there is a "more..." Label you can select which gives you the possibility to access iCloud Drive or (if configured) documents 5 files. You can say move document to this location (at the lower end of the screen) and you are done.

If you do the first time you give name to the document it is easier. Otherwise use duplicate (removing after the initial document). Finally, you will keep access to this document for further editions within word in the recents page, where it is said to be located in "More".

As you may see the solution is maybe not so clear as an export option but in fact it is better as you keep the edition link.
