Editing .m4v Files

I've ripped and encoded (for Apple TV) all my DVD's over the past couple of weeks. There are a few movies I'd like to edit out some of scenes . . . is that possible without degrading the quality? Once the scene is cut, does the whole movie need to be re-encoded?
