Try deleting your mail accounts , one at a time, and reconfiguring each one again. Deleting accounts will not erase emails from your ISP's server. However, when you reinstall your account you will drop every email back onto your computer. Have fun deleting old emails that you have already read.Hi i have just updated my iMac from Yosemite to El Captain and have lost all my mail accounts emails subfolders etc . This problem happens for all kind of reasons. Next time be sure to clear your ISP server of old emails before deleting and reinstalling your account. You can also set up Apple Mail to clear old mail from your ISP server every month which stops your ISP's server from filling up and crashing your account ---which is probably what happened.many thanks and yes had already decided that this was going to be the only way. Just got 37,472 emails now to sort through. This did not however bring back the on my mac subfolders so have had to create these again and then manually transfer the emails back into them. Cheers to the world of apple for supposedly making life easier.
