Hello,

I use an iPad 2, and recently it got hanged and then afterwards when I opened my iBooks all my ePub files had disappeared. I usually AirDrop them from my mac and when I tried to do that again with the old files, they would just show up and disappear. But the new files seem to be working fine.

Is this a bug or are the files still on my iPad? Would be really grateful for any help.

I think you have the known "feature" in the latest version of iTunes where it helpfully identifies your eBooks as Audiobooks (incorrectly) and of course, as the eBooks don't "match", iTunes removes them.

Go and have a look under Audiobooks in iTunes - are all your books there?

It so, a temporary fix: select them all, get "Info" and then change the "Genre" for all of them to something else (doesn't matter what, you can change them to "Books" if you want).

The books should then magically reappear under "Books" in iTunes and you can then sync them again.

But that doesn't seem to be the case with me :/
They are not showing up under the Audiobooks section, so I tried syncing then again from my laptop and the same thing happens. The files get synced, show up in my library for a second and then just disappears. They even show up in my iTunes under Book for my device but with an error sign.
 
Same problem with me. The books are showing on my iBooks Application on the Macbook, but when I go into iTunes to sync them over to my iPad only a few of them shows (about 10 percent maybe).
 
As of 9.3 iBooks use iCloud to sync PDF and ePub files across all devices. Purchased audiobooks are also saved in iCloud... Still no way to sync non purchased audiobooks.
