If someone had had their Touch ID replaced by a 3rd party is there any way a phone owner can prove to Apple that their phone is their phone if it has Error 53?
 
Yes, with a sales receipt, which shows the Serial number of the phone. But when it comes to getting it repaired by Apple after a third party's been in there, they don't seem to really care if the phone is really yours or not. The warranty is void.

Got it...so I'm guessing that Apple is not allowing people to show their receipts in an instance like this? I wonder if apple will be able to access the serial numbers of the phone if someone provides the receipt at some point in the future.

Apple is allowing proof.

The problem is they don't care.

You can prove you are the owner in a gazillion ways, but if Apple doesn't care how does that help you?
