I followed the instructions given by the person who made Fan Control at the link you posted http://www.lobotomo.com/products/FanControl/

Uninstall Instructions
Please follow these instructions to uninstall FanControl permanently:
Remove the following files and folders (both on your start disk):

/Library/StartupItems/FanControlDaemon
/Library/PreferencePanes/Fan Control.prefPane

(You will be prompted for the Administrator's password when deleting these items.)
Reboot
Reset the System Management Controller (SMC). Please follow these links for instructions: Portables, Mac Mini, Mac Pro

Hi

Havnt modified the source yet, but fan control has lost control of the fans aswell... something is spinning them up but, i dont know what lol, its madness i dont think a recompile would work..

Where do i go from here?

I have this same problem...
